Android 6.0.1 doesn't finish booting [SOLVED]

Hi,
We received VAR-DVK-MX6 capacitive (with quadcore) but it doesn't want to finish boot process of Android 6.0.1.
Sometimes freezes on bootanim, sometimes reboots during bootanim. We were expecting stable platform, but it behaves in complete opposite.

Behavior is same with Android booting after being flashed from Rescue disc (sdcard that came with kit) to eMMC.
We also tried mx6-som-recovery-sd.v63.img with same results.

Please help us to investigate what is wrong with the kit.

We also tried 5.x android that comes on mx6-som-recovery-sd.v51.img. Android boots up but hangs after few clicks in GUI.

It seems that the issue is hardware related.

The issue is happening when VSM-MX6-C01(AS160706848- Variscite VAR-SOM-MX6 Quad 996 MHz - Freescale i.MX6Q rev1.5 at 792 MHz) that came with the kit is inserted in custom board.

Android 6.x boots up correctly when we insert VSM-MX6-C24(AS160506406 - Variscite VAR-SOM-MX6 Quad 1200 MHz - Freescale i.MX6Q rev1.5 at 792 MHz) into the custom board.

Can this be explained somehow?

This issue was fixed in the following kernel commit:

The fix is also present on our recovery SD card v64.
